FileZilla supports SSL, the same level of encryption supported by your web browser, to protect your data. When using SSL your data is encrypted so that prying eyes cannot see it, and your confidential information is protected. It also supports on-the-fly data compression, which can improve the transfer rates.
Unfortunately, the compression setting can have mixed results, so it is advised to use it with care. It is possible for files that are already compressed to be transferred over the network using more than their original data size.
Using Filezilla Server for SFTP can be hard to setup, requiring setting up a SSH program such as OpenSSH, and then using a program such as Putty to forward the requests to Filezilla. However, most SSH programs (including OpenSSH) include sftp, ftp, and scp programs already, so there is limited reason to use Filezilla Server at that point. Support for SFTP is probably not planned, as there are large technical difficulties involved with getting SSH to work correctly on Windows, and especially Windows Server 2003 (which has very restrictive permissions).
